Emnes decided to accept his fate and having travelled with the rest of the squad for Tuesday's 3-3 draw at Ipswich, sat out the first leg of his three-match ban.
He will also miss Barnsley's visit to the Riverside Stadium on Saturday and the trip to Burnley three days later.
Mowbray was dealt a further blow when defender Seb Hines broke his jaw in two places.
