Villa skipper Daniel Johnson opened the scoring ten minutes before the interval, turning on the edge of the area before hammering a low strike past Connor Ripley, who was playing less than 24 hours after making his first-team debut at Reading.
The hosts doubled their lead shortly after the break when Samir Carruthers crossed from the right and Graham Burke converted from close range.
Boro pulled a goal back when the Villa defence failed to deal with a long clearance from Ripley, enabling Charlie Wyke to prod the ball home.
But any hopes of a comeback were dashed when Boro substitute Matthew Waters turned the ball into his own net while attempting a clearance.
